I need to remove a server from my tree and understand that I need to use NDS Manager to do so. My problem is that NDSMGR32.exe is not in the Public/Win32 directory. I've even searched the NetWare 6.5 CD but nothing there either. Shouldn't it have been installed during the setup of the new 6.5 server? How do I go about installing it?

You don't remove 6.5 servers using NDSMGR32, that was for old versions of NDS not eDirectory - that's why it's no longer installed in public\win32. Is this the only server in the tree? If not, go into ConsoleOne, highlight the server in question, switch the view to partition view and remove any replicas from the server. Allow NDS to sync on all servers in the replica ring prior to proceeding (Important - if in doubt leave it a couple of days).
You can remove the server by using nwconfig - Directory Options - Remove DS from this server. You need to login using this method unless you load nwconfig -dsremove. Having agreed with the various screens (including the dire warnings about this being the only replica if this is a single server tree) DS will be removed and the question asked about rebooting the server. If this is a single server tree, reboot the box and reformat the drive to ensure the server is never coming back. If not, delete all the references in NDS using ConsoleOne (and nwadmin32 for licences etc) and then reboot & format.
