Before I run the command FILTSRV MIGRATE after replacing the FILTERS.CFG file with a backup copy, should I delete existing objects in the NBMRuleContainer in eDirectory? Or will the command automatically replace existing objects and remove objects that are not defined in the FILTERS.CFG?

If you use filtsrv migrate -cf, it is supposed to remove old filter objects assigned to the server. However, it should not remove other filter exceptions, which may leave orphaned filter objects behind. So it could be better to manually delete the objects first. (Unless you have two NBM servers in the same OU ...)
