Absolutely. All you need to do is have the .NET application server create a Public key or CSR. Go into ConsoleOne and select Tools-Issue Certificate. This will Sign your CSR. Then go to the CA in ConsoleOne for your Trusted Root. Take those two items and import them into your application. One thing to remember is that you will get a certificate warning on the CA because it is not in the browser's trusted root store. This is not too much hassle for private and free certificates.
